火山活動のため無人島になっていた多々良島で、定点観測が再開されることになった。しかし、観測員と連絡が取れなくなったため、科特隊は調査へ向かう。多々良島で彼らが見たものは、島を我が物顔で跋扈する怪獣たちの群れであった。生存者の捜索に苦戦する科特隊の前に、友好珍獣ピグモンが現れる。
